i believe once you have US passport than you can submit your old passport to Indonesian embassy(Consulate General) in USA and keep only one passport. if you haven’t don’t worry, just show them you have only one US passport and i believe this one is latest and current one. so carry on US passport with the pride.

I don’t think an Indonesian passport requires prior application for Social Visit visa to ASEAN countries but the American passport will give your son longer visa upon arrival in other S.E. Asian countries. For example, in Malaysia, a 3-month visa upon arrival for American passport but only a month for an Indonesian passport.

I believe a US passport holder starting/ending his journey in US is required by the US authorities to use his US passport. No idea if the Indonesian authorities would care that you used the US passport to exit US, and the Indonesian one to enter! But to be sure, for the long-haul exit/entry, I’d recommend using the same passport.
For the local travels in SE Asia, there is no obligation to use the US passport as far as I know.

if you both have an Indonesian passport use that it will be quicker in the ASEAN countries, otherwise simply use the US passports and leave the Indonesian one at home. Do not enter and exit a country on different passports, it can cost you a lot of time to explain (suspected illegal entry) and preferably carry only one passport per person at the time if they search you and find another one unpleasant things can happen to a second passport.

Indonesian passport will allow him to enter South East Asian (SEA) countries without visa while using USA passport may cost you visa arrangement & costs to enter SEA countries. I think it is wiser to use Indonesian passport to enter Indonesia & SEA countries then using USA passport when returning to USA.
