No idea if the Indonesian authorities would care that you used the US passport to exit US, and the Indonesian one to enter! But to be sure, for the long-haul exit/entry, I'd recommend using the same passport. For the local travels in SE Asia, there is no obligation to use the US passport as far as I know. Asian countries. For example, in Malaysia, a 3-month visa upon arrival for American passport but only a month for an Indonesian passport.
